No, I'd say it's more like his death is the only resolution to an otherwise insoluble conflict: commit genocide, or run away from his duty. He tries to evade the choice--a number of times--but something always yanks him back. Orders come through, the self-destruct button on his suit doesn't work, Relena prevents Duo from shooting him a third time. I'd suspect it was a suicide mission anyway, so it's not like his death would be unexpected; he's just picking his own death over that of others (as opposed to the rest of the pilots, who seemed to have had, or created, the option of limiting the death-blows to certain parts of the population). Heero's comments make it sound like he was told to shoot down anyone/everyone. Just his luck, his first 'anyone/everyone' is a civilian shuttle.
If I were writing this, I'd see that meeting as a way to sort of 'turn Heero off' from fighting for a bit, until he's influenced by another pilot who can coax him into finding a third alternative.
